Von 1984 – 2000 war er für mehrere schweizerische Stiftungen und Hilfswerke tätig.
Mario Gattiker übernahm 2001 die Leitung des Sekretariats der Eidgenössischen Ausländer kommission und wurde gleichzeitig Chef der neu geschaffenen Sektion Integration im Bundesamt für Ausländerfragen.
Ab 2003 war er Vizedirektor und Chef der Abteilung Integration und Bürgerrecht des Bundesamtes für Zuwanderung, Integration und Auswanderung.
